Like I said before... my current theory is that he is a supernatural human being to begin with... like someone with ESP and psychokinesis. And so his powers in the real world carry over into the matrix. That is why he is special. I don't believe there were other anomalies either, the architect was lying, it is just a story so they could attempt to fool him. Seems we shall find out in November.
